the process wasn’t bad, I did something similar a few days ago (swapped out DE5 piano black trim for FL5 matte trim), took me about 15-20 mins being careful.

Yeah, the scanner (or rotating the spindle manually if no scanner) retracts the parking brake, but has no effect on the hydraulic brake line, hence however far in the caliper piston is based on pad wear, it will remain that way until physically compressed
Did you push the piston back? You still have to do that after retracting the EPB. It’s ok to push straight back, no need to rotate while compressing
